We also install vinyl directly behind the sign on glass and haven't had this issue. We only use cast vinyl and those signs are only applied to the vinyl with two sided foam tape. Not VHB tape, tends to have more expansion and contraction then plain old foam tape.

Uline has cardboard corner protectors that work well, seems like most damage is to corners. Only issue is when you try and stack up a bunch of panels with corner protectors on you can tweak panels pretty easy if you are not careful. That and rolls of 1/8" foam sheeting to cover the faces.
