The materials that have been mentioned are ether way expensive or I can't find them in the US.
Or get the customer to change what they want.
I have a customer that is looking paper labels with an adhesive back. I have searched for the material but the only thing that I am finding is photo paper. Has anyone done any of these and if so what material are you using? Maybe once I have the proper name I could search for the product easier...

I am, was also a machinist. I would pass and say good luck. .002 is almost impossible to hold at that length. Thermal coefficients say it will never work unless you are using some stable stainless or other material like glass.
This is why you need to add a line to all invoices and paperwork that any designs or art work is property of your company unless a written release is granted. This would solve most of the problems people are complaining about on here.

I do the same. I'm to small to afford a large scanner. The other option if you are doing a lot is FedEx kinkos has one and they charge by the foot. We have more time than money so we scan in on 11x17.

Sounds like to me you don't have enough registration marks and cutter isn't happy about it. When I make something that big both softwares adds a marks about every two feet or so. The next problem you are going to start having running something that big is drift if you haven't added more pinch...

After skimming the manual the pages you really want to look at 5-18 to 5-26. That what I was messing with when I had problems.
Edit: I don't use Flexi I use Onyx postershop and Cutmaster3 for all of my cutting
You may also want to read chapter 5 of the manual. If I recall I changed something in those settings as well but I can't remember what I would have to read again to remember.
