Printers that swap ink in and out need to have enough ink to complete the process. You should have the balance of the cleaning cartridges from install that can also be used.
so better production practices will help you in the future. Always have 2 cleaning cartridges so you are never stuck...
You can purchase a post warranty for a used latex 360. HP actually has a flat fee for repair if you blow out an ink line or main board. I wouldn’t spend more than 4500 for a used 360 at this point. You can run a usage report before you buy...or get the serial number and call hp for a service...

Are you using edge guards? Did they ever get bent from loading media while being out of position? If so, you must replace them. They cannot be bent back to shape. HP will replace under warranty. Your heads will scuff across them every pass and could throw your alignment off.
I'm gonna take a different stance on this one. How long has this been installed? Where you there when they calibrated the roll to roll? If they used the metal gauge to calibrate the r2r and our I will bet it is not accurate. It may be close but its not accurate.

Didn't you type that you were using 3M media? why the Mojavi profile? Did you download a profile through the printer for 3M IJ35c? I am positive they have one. Did you re-calibrate color back to the reference? Did you try to re-create the icc?
