Not true. It is possible to prepare jobs too in Illustrator, CorelDraw and so on to be processed in the Flexi-RIP as Print and Cut without processing them through Flexi Editor. It is the same like doing it for Onyx: preparing paths with a spot colour named "CutContour", "CutContour1" and so on...

Independently of what ink you are using, the printer is configured to Eco-Sol or Max-ink. The SP540v doesn‘t read the chips om the cartridges. The profiles you download need to match the ink type set in the printer. You can see the ink type on the printer display when booting up.

Regularly, Windows gives a warning about that the driver is not signed, but allows the choice to install or not. Could be a problem of your security settings.

No overprint, but when printing up to 20 Passes, it is as good. Color shifts like you describe are regularl the result of a profile which wont match. Do a recalibration of the profile, or try to switch off colour management for that specific print.
