From what I remember it prints a different pattern than what the head alignment does, I had a Magenta border on one side and a cyan border on the other, easily got it back to normal by adjusting from the test print with the keypad.
I had some alignment issues early this year, got nowhere using the adjustments in the regular menu, discovered the head bias adjustment in the service mode and that fixed my problem. The print/cut alignment in the service mode seems to work better than the regular menu also.

Can you set up your prints so that you have contour marks for three rows, then another set of marks for the next three rows, or however many rows cut correctly? That way you can print a 10' sheet, but each set of contours will only be a couple of feet long/
