The issues that you are seeing are directly related to the Media Profile that you are using to print with. In other words, it is a color management issue. The Media Profile is causing the darker shadows to 'plug' which results in darker tones jumping directly to black rather than through darker...
Make sure that the device is configured in Onyx as an 'i1 Strip' and not any other choice. This will allow you to take strip readings down each row versus patch readings.
What you are describing is called white banding, and it is something that is very difficult to eradicate completely on a machine that uses Epson solvent printheads (DX4 in your case).

Not sure I agree with this. The ICC profile is responsible for color, where the other charts are for different purposes. Laminating the ink limiting chart or linearization chart before reading it could introduce other errors into the procedure.
That certainly appears to be nozzle-related. The proper procedure is:
1. Run the Nozzle Test Print (under the Image Quality Maintenance Menu > Clean Printheads > Print Test Print).
2. Based on the results, run one or more cleanings to attempt to clear the affected colors

For a case wrap film such as IJ180c, it would be a good idea to laminate the chart prior to reading the ICC patch set, assuming that the production jobs are being laminated with the same laminate product. Do not laminate any of the other swatch charts that precede the ICC chart however...
One of your Magenta/ Light magenta heads need to be replaced or possibly you have air in the ink line of the light magenta. Did you recently change the ink cart for lm?
Good catch...this tells us that the values in the log are estimated ink usage based on the RIPped data file, and not actual usage based on the printed output.
That is cross-contamination, and it can result from a failure of the one-way valve in the damper. Replace the damper(s) and possibly the cap top and you should be able to clear this up.

I am just a bit confused by your post. You state that you were able to assemble the machine without a problem, but have you powered up the unit to install the consumables, such as printheads, ink cartridges, and waste ink tank?

Printing at higher pass counts will tend to hide banding to a significant extent.
It will tend to increase ink consumption on piezo-based printheads as well.
Pantone 7659 C is a newer color that is defined in the Plus Series.
It's Lab values are L29 a22 b-10

I have used a double-sided paper media called Blox-Lite from FiberMark on the HP Latex machines. It is a thick paper so be careful on side two as it can cause head strikes (use the take-up reel to avoid this).
