Cut Master and Illustrator

I have a CE5000-60 and whenever I send something to cut from illustrator or cutting master it never cuts right. In some areas it cuts so deep that it goes threw the backing and in others it doesn't even score the vinyl. I have no idea what this could be. Any assistants would be greatly appreciated!!!
