Printer Spooling media after Rip & Print..HELP

Anyone had this happen to them? When I do Rip & Print w my contours from Flexisign 10 to my Epson Pro 7900 to later be sent to my Kona 1400, I spool about 2-3 feet of material AFTER the mutoh box has printed around the image. It's driving me CRAZY!
I've set up in Flexi and PM the same size for the media, the same size for the job, but for some reason, it spools. This means I can't send 2 of the same jobs because it gives me this huge space between the prints. If I send 1 job, it spools, and spools paper out. Grrr!
Now this only happens when I use the Mutoh borders. Meaning, I can print w NO registration borders and I won't spool. When I print W the registration box or any of them, I spool. WHY?
I need the border in order to cut on my Kona 1400. I have 100 foot rolls of media and need to send the same job to the printer 25 times. Each job will be cut separately. This means I need the "registration marks" around each job. This means the Kona will see it, cut each one and cut if off before starting the next one.
I can't understand why when I put this mark on the job for the Kona to read that I spool after it.

Does anyone understand as to why this is going on?

My job is smaller than the media. I've left room for the registration mark as well as the pinch wheels. I do not have tiles, it's one job and all fitting as one job. MY media is 24" by 100 feet and my job is only 21" by 42". LOTS of room!

I've had my new cutter for 4 weeks and have YET been able to use it. Mark has been a GEM in helping me w icc profiles as we could not find any for the Epson 7900. We have Mark's training CD's and finally asked him for help w the colors. He was stumped for a bit too, but found a solution for us. Now that we are printing the correct colors after 3 weeks, we can't print w/out all this spooling.

Can ANYONE help us? I can't tell you how many times we've done this. I think we've spent 10 hours a day for 4 days in a row trying to understand why we are spooling and we are still lost!

I'm losing business and now having to outsource my art because I can't get it. :(

So many views, no one knows huh? I've been working on nesting the jobs. Problem is the jobs are all the same size. They are HUGE. My pieces are 24" wide and 48" in length. SO to nest two of the them, or to make 2 copies, that's a lot of media. The mutoh box will surround the 2 or 3 copies or the grouped nested, but I want to make the registration mark be around each piece i'm running. This is solely because of the size of them. I can't have my Kona winding through 8-15 feet of material so that it reads the other end of the registration mark, only to go back and start the contour cuts. I need to make the motoh marks around each one of my 48" pieces. Even if I do the nesting or the copies, after I print, it STILL spools my media out! I can't understand how to get the jobs closer to one another while they are printing. I can nest them, I can make copies, but the end result still leaves me spooling feet and feet of media after. SAi says it's Motoh, Motoh is looking into it and meanwhile I'm not producing art. Has NO ONE had this happen? Does anyone know how to change the space between the jobs? I'm printing on an Epson 7900 and cutting on a Kona 1400. I'm using Flexisign 10 Pro to do this.
I'm ready to sell it all back, and go back to printing in Photoshop and using my manual DGI old skool plotter to get my work done.
All of this because I wanted to streamline and produce more efficient and be up w the times. I've wasted weeks of work between the icc profiles and now this issue.
Can anyone offer ANYTHING to maybe help me?
