I'm sorry, I have to say the obvious...it was mentioned the encoder was replaced and the cable for the sensor checked, but perhaps they overlooked cleaning the actual sensor. But it sounds more like the latter I mentioned.

and you cleaned the sensor that reads the encoder strip? loosing an equal distance with each pass? Check the carriage belt and motor... Sounds like its slipping.
