IMO, your approach is wrong.
a well colour managed shop doesn’t have these issues.
if client asks for sample to make sure colours are okay, well print their sample with their file.
If client needs PMS colours, well print off a with a range of colours and use a spectrophotometer to pick the one...

Windows scaling isn't great.
But these days, most software works with the scaling just fine. only the odd, lower budget software may have scaling bugs.
There was also a time this wasn't an issue when higher PPI monitors didn't exists.
Right click program icon - properties - compatibility - change DPI settings - select "override high DPI scaling behaviour - select "system" or "system enhanced" if system doesn't work.
This solves 99% of all scaling issues. which is what OP is describing with flexi 21.

When i was in one of the UV printing groups (and discovered it's full of desktop uv printers) some would do braille on their mimaki JFX. would run 10 or more prints / pases over the stock using a 3 or 5 pass mode. same as running 10x boards on one of your slowest print modes.
4-6 weeks? Wow.
if your turnaround times are so poor, those companies should be investing in better, faster or just more equipment... or people. or both.
Barely 2m of waste using the 2nd roller. it's about. 1m - 1.5m max waste. but you said if you're switching out media a lot? that doesn't waste anything when you're switching between stocks.
Calibrating the stock... big deal. do it while creating a media profile - It's apart of printing.

And also, where do you see material waste with the colorado? when it literally starts printing right at the start of the stock.
Your budget is tight.
I would second using a Trade only printer to get started. This saves you money and saves you from buying crap equipment.
Then you can see what equipment you need to invest in. In that time your budget will also grow.
