On a Graphtec you shouldn't be having it pull material off the roll while it cuts. That will cause mistracking. There's a prefeed function which you use to unroll the necessary amount of material and also check that you loaded the material straight.

Don't know about Flexi. We use Corel Draw, and you can edit the contour cut line in Corel. If you cannot in Flexi, then you'll have to edit the reversed beziers and bad corners in the original clipart file and make a new contour.
If it's only with jpg's you've made in a newer version of Corel Draw, could it be that you've inadvertently been making CMYK jpg files instead of RGB in the new version?
