What firmware version are you on?
Our tech told us not to update ours when it was installed as he knew of issues in some of the newer firmware revisions.
We've never experienced this issue, so maybe its a symptom of that? Really only taking wild stabs though.
The Epson definitely allows you to perform maintenance on a single channel.
I did it last week out of curiousity as I had never seen that menu option before.
It prints a test pattern then asks you select which channel you want to clean independently.

We went from Versaworks 5.x with our VS-540 to Onyx 12.2 on our Epson S80600.
It's far more controllable than Versaworks. A bit harder to use at the beginning but when you learn how much more it can do you'll really appreciate it.
We could never nail colour profiles in Versaworks (neutral greys...
We have had this exact combination for 18 months... love it. Prints so quickly, colour gamut is massive, quality is incredible even at 6 pass. The Graphtec is also a step above the Roland as a cutter. Able to cut faster and more accurately.

The Primeras are great for bottle labelleing... however after we got one we still found it was nearly 4x the price to make a label compared to print/cut on cheap mono vinyl.
I guess there's convenience in that you can print a roll and just hand it to the client, but ours don't mind the cost...
I'm going to take a stab in the dark, but if this is a one off I'd lay a piece of vinyl down over the suction platen to protect it, then adjust roll tenstion as necessary.
The suction on the Arizona RMO is weak already so I can't imagine this being too different to the norm.

This was a pure Photoshop job when we were doing them, nothing about it was automated. Once you have the method refined, it's easy enough. Just need to start with good source images as always.

But for our accounting info we just use the Epson LFP Accounting Tool which polls the printer directly for job info.
We use Onyx ProductionHouse 12.2 to control our Epson (and another 2 printers).
Epson bundles their own accounting software that is likely more accurate than Colorgate could ever be. It talks directly with the printer rathan than guessing ink volumes.
We have estimation turned on in Onyx, but nothing will beat reading directly from the print heads.
