The DesignJet 5000 Series was revolutionary for it's day.
Cutting Master 2 & 3 is working with Illustrator CC 2015 on the Mac platform, but there are issues with the CM installer on Windows. Graphtec is fervently working on a solution, and it should be forthcoming shortly.
You're drilling through the menus on the printer's control panel:
Ink Menu > Image Quality Maintenance > Inter-Pass Delay Offset > Up/ down > Enter to set?
That has worked on every L25 that I have seen since this function was introduced via FW update, sometime in 2013 as I recall.
If you set the value while there is no media loaded, and retain it when loading, it will allow up to 1.5 seconds (1500ms) on the Inter-Pass Delay Value. When unloading, also be sure to retain the value if desired, or it will revert to 0.
You should be able to modify the Inter-Pass Delay on the L25500 as long as you have current firmware (7.0.0.4). For SAV media the longest Inter-Pass value allowed is 1500ms. Other media types have different maximum values.
It almost appears that the media is covered by plasticizers or other contaminants. As a test, have you attempted to clean an area that prints poorly with a liberal amount of Isopropyl Alcohol and a non-shedding cloth? Other PVC media, most notably PVC banner contain these plasticizers that...

The other thing to keep in mind with heater systems is that the maximum amount of energy is used while the heaters are energizing to get to the requisite temperature. Maintaining temperatures at a fixed temp does not require as much energy.

Different colors of inks will deteriorate over time due to UV exposure. In this case (Epson GS6000) I would guess that the Yellow ink has degraded before the other colors. Over the years, I have heard that the GS6000 OEM Yellow is prone to premature degradation.
The images posted by the OP appear to show coalescence in the ink. In the L2 series machines (L25 and L26), the biggest cause of this artifact is the incomplete evacuation of the ink's base (water) in the print zone. This causes the ink drops to merge and cause this artifact.
