the Size Changes???

If I make a box in Flexi and export it to 365 as a PDF, what they get is a fraction larger than what I generated. If I send them a 36"x24" PDF, when I upload it to their site it measures 36.003" x 24.003". Anyone know how to correct this?

Mostly tolerates architects
It is a rounding error, which you can safely ignore, unless you're working to some inhuman tolerances, in which case you could truncate the file dimensions to two decimal places, and file size would be perfect :)

If I draw a solid filled box in Flexi, there should be no stroke around it. Could their PDF export add that ? If so, how can I stop it?

I just uploaded the same 2x3' black box to 365 both as a PDF and jpg. The PDF had the extra .005 and the jpg didn't. The file size on the pdf was 1kb and the jpg was 319 kb. I appreciate the efficiency of the pdf format.

it is impressive, but remember, the algorithm records changes. there are no "deltas" in a black box. make it a gradient and see the size, or a rainbow or a color wheel

Except if you need a contour cut. 365 requires a separate contour file, and it will not accept the contour file if you choose "fit" option as the ignore option you suggest.

I was fitting these 2x3 shapes to be printed on a 4x8. The 2' pieces with that rounding error added up to this small fraction more than the 48" and their program wouldn't accept it. I think of no other place where this would make any difference.
