Maybe try reducing the saturation or increasing the number of passes which would allow you to reduce the amount of heat for drying. Do a test print to see what is the lowest saturation setting you can use before the color quality gets to be unacceptable.

Some of the towns I deal with for permitting require that a copy of the sign permit be kept onsite. Since the pandemic, most towns have switched to an online permitting system that anyone can look up and print a copy of the permits. I don't see any reason to not give them a copy of the permit.
I use Fontbase, at first I had a lot of issues like you describe when I was using it to manage fonts stored on a shared network drive. I copied all the fonts from the shared drive to the default Fontbase folder on my computer and it works fine that way.

Heat is the main issue. In addition to increasing the number of passes to reduce the heat needed for curing, you can also reduce the saturation of that media profile to reduce the temperature. Also having the material attached to the take-up to keep tension will also help.

If you are sending each panel as separate file you can set up two hot folders, one for the right side up panels and one for the 180 rotate. I think the flip every other file only works if you are creating the panels in onyx.
If it's just for an occasional job with long run like that I would just slow the plotter speed down and stand there and babysit it, guiding by hand into the basket or just let fall onto the floor. If you do jobs like this all the time then a take up system may be worth the investment.
It can be done either way, I prefer to butt the panels together as the overlap can be more noticeable. But I know some installers prefer to install with a half inch overlap.
If a premium vinyl is available in the colors you need, I would prefer that over printed/laminated vinyl. It would last longer, and the color would be consistent for a fleet job.
