What are your heat settings?
I have had issues like this myself from time to time (mostly when trying out new materials).
You get little spots where the pinch rollers are I have found that usually a heat adjustment will fix the problem.

Watson there are people out there that do offer long warranties.
There is a company here in my city that gives a 5 year warranty.
When I heard that I was like what the manufacturers only give you 3 on vertical and 1.5 on horizontal especially in the Florida sun.

1 horizontal seam by printing 54 then 16 would be fine if you did that you could install bottom then top so your seem is pointing down (so water doesnt get caught in it)

Ok to answer a few questions:
Heat relaxed the vinyl just like any other vinyl.
Heat did not seem to effect the color.

We run Trangle inks in our JV33 for 3 years bulk ink system and we ran trinagle bulk ink in our JV3 and the current owner of the JV3 (a good friend of mine) still runs triangle inks in it and this printer has been running bulk ink for a long time always triangle I wouldnt use anyone else.
Due to the heat inside most vehicles when they sit closed up I would use a good cast material.
A good calandered vinyl may work such as Oracal 3651 but to be safe and not have heat shrinkage I would go with cast which means pretty much any wrap material.
I have a Mimaki JV33 which comes with a take up reel.
The take up reel on both my old JV3 and the newer JV33 are both just a slip clutch type no optical eye this is from the factory.
Cant say about the one you posted but to be honest a take up reel is a pretty simple device not much to them so...
when it comes to wrap materials its really about what you prefer there all very similar.
As for the streching it can happen just keep an eye on things as you go this is one of those experience things the more you have the easier it is.

Your right you shouldnt have to adjust the offset even when you change blade angles BUT manytimes I have found that there was something different and had to adjust it (usually just a little).
Also one of the reasons I mentioned blade offset is that it was tearing or lifting the edges...
3 things come to mind.
first you may need to adjust the blade offset.
second you may need to oil the new blade (or it may have some dirt in the holder).
third you may need to adjust your pressure with the 60 degree blade vs the 45 degree.
