Why don’t you fool the printer and disconnect the pump so it thinks it pumping and it can do the proses with out losing your ink.

If you do the print and cut calibration. (Do the one with the 3 black square) how does it look? Can you adjust it to perfect? Don’t do the automatic calibration. It will never be good

If you don’t have any options you can try to disconnect the pump motor and it will think it pumping and you can let it make the progress.

I think u have air leak in tube or dumper.

I think it could be communications problem from computer to head board. If I remember right u have a network cable in the chain up to the head board. U can try to connect a new cable out side of the chain and do test print and see if problem disappear. I did service on a Annapurna for a year ago...
