Why not use Versaworks? At least to eliminate the software as a problem here. You can save the job from Flexi as an EPS and print and cut through Versaworks. Also, make sure that you're not using "Center on Media" when doing print/lam/cut.

I'd be looking at the trailing cable. It looks like you may have a short at that point in the travel of the head that is only affecting the K channel.

Try cleaning your feed encoder disk. It's a clear plastic disk on the right end of your printer that's attached to the grit shaft. It does the same thing for the feed direction that your encoder strip does for the scan direction. Good Luck

How far are the pinch wheels from the reg marks? You should have at least 3/4" between the them.

Have you cleaned the ink off of the shiny mylar strip? If there is ink overspray on the strip the printer will think that there's media all the way across. Let us know if this works. Good Luck, Joe

You can use a generic serial port to USB adapter for the plotter, but you should get the Gerber one if you're connecting an Edge. Just make sure that the serial port can be configured through it's driver. It's much easier than an internal card. I've used this Keyspan adapter for years. Good Luck
