I would download, delete and reinstall a fresh driver for the printer in Onyx then create a new profile from scratch(not a cloned one) and make sure you profile it. that will confirm that the issue is not with the print driver or a corrupt profile.
what vinyl cutters do you own? You can always use the software that ships with the devices...I use Onyx...but I know what you mean about the prioritization....that order actually goes back to the way the file was built.
in general you should always have a rip running on a stand hole pc not a laptop...too many resources running for monitor etc...it will always be slower. if the pc goes to sleep everything stops

you've changed a lot of parts...usually if color drops in a channel and you get no errors its either the cyan ink box not primed before installing or the ring between the upper and lower reservoir. If its the o-ring you would get vacuum errors. Being that its winter time...a tad bit colder...
