From what i remember the left and right rollers have an extra piece on them to let the machine know where the cutting boundaries are. It should look like a little metal tab on the rear that sticks up.
I have been seeing some interesting videos on TikTok of people utilizing dry ice blasting to remove all kinds of difficult things from objects. Leaves no mess with fluid or abrasive, but the machines look expensive. Figured it would work well on old vinyl as well. Check this out.
I agree with Ron, it will smooth out in a few days when all of the air pockets in each hole equalize in pressure. What you are seeing is just squeegee pressure marks with different amount of air in each hole of the perf.

Is your cutting strip in good condition? They need to be replaced periodically, especially after you accidentally cut through the material and backing.
What type of material is it? Some brands and types are more consistent in thickness...

Lol, ,no we don't. :( Its still a PITA here in FL. I will say the blue marked 3M transfer tape does help alot. I also make my cut depth as light as possible, leaving little to no marks on the synthetic liner.
Interesting, according to their FAQ they have a special applicator system. Should only take aprox. 1 hr per escalator. I would like to see that in action.
I have the same machine and we regularly cut 48" material 20-30ft in length with no issues. It should just lightly fold over itself in the basket. If you hare having trouble with it creasing and and not folding over nicely and lightly with its own weight, you can try slowing the machine...
