You can use Rasterlink exactly how you used Versaworks. Just set the CutContour spot color and open it in Rasterlink. It should see it as a print cut job.
Ok that is a clear cut sign that the encoder strip is damaged or the sensor is failing. I would at least replace the sensor but to be safe probably the strip as well.
Roland Versaworks doesn't work with SP-300 models but does work with SP-300V models. If you don't have the V model there is a way to convert it but I can't remember off the top of me head.
Try doing an Environmental Match. It's weird because the crop marks look like the encoder is bad but then the print itself doesn't show any signs of encoder issues. My thought is that the encoder in the scan motor is messing up somehow and an environmental match might bring it back into spec...

The thermistor and heater block are part of the print head. I assume the board they replaced is the heater relay board. If that has been done already and all the connections have been checked, I'm pretty sure you just need a new head. Does it happen on the same print head every time?

Magenta and yellow are looking nice and bright. The cyan is definitely dark. If you haven't already i would put a new cap on the magenta yellow just to start fresh seeing how the tubes were clogged they are probably due for a change anyway.

Since the encoder is reading 0000 even after the sensor replacement I suspect what ever blew the F3 fuse also did more damage to the main board unfortunately. Cleaning the encoder usually helps but even a dirty encoder will read something other than 0000.
It's fine for it to sit for a couple days as long as the heads are capped. You don't want to pinch the ink line as it can damage it. Keep looking. California is full of Roland dealers. Should be one that has it in stock. Or even look out of state. There are inks available.
Seriously, look at the comments in Acrobat. It's literally designed in Acrobat using the comment features. All the boxes and text are just comments which is why it's not opening in vector designers. You either have to recreate it yourself or save it as a TIFF.
