Ask your dealers about the Mimaki UCJV300 Modification procedure to increase the vacuum power. It's a known issue on this model and they have a kit to improve the vacuum performance.
As long as the registration marks are read without error, the cut should be accurate. If it's not, the print/cut alignment needs to be done. Also make sure your pinch rollers are as evenly spaced out as possible and make sure there are rollers on the edges of the material.

For some reason I've never used Rasterlink tools. I always just open them directly in Rasterlink. This might not be it but try unlocking the cut layer. It's locked in your picture so maybe it's preventing it from being saved in the file. Does the cut line show up in the print preview in Rasterlink?
How are you bringing it into Rasterlink? If you're using the FineCut plug-in you need to designate the cut layer even if you have the spot color set before sending the job to the hot folder. If you just open the file in Rasterlink it should work the way you're already setup though.
