To align the printheads you have to be in service mode and use a magnifyer to look at each row of dots, its time consuming but when done right results and quality are excellent

Hi Jay try cleaning the encoder strip, I have had this exact problem on one of these before.
Unfortunately I had to replace the encoder strip.
You could also try cleaning the encoder sensor.
The encoder strip is not cheap either, was over 1k
