Are you deleting from C:\ONYX19 or just deleting from the queue?
Best way is to completely shut down Onyx, browse to C:\ONYX19\Work\PrinterName and move all of those files elsewhere (or delete is 100% sure they aren't needed), then re-open Onyx. Weirdly I occasionally see the files back in...
There are thumbwheels attached to each head if you remove the cover on the gantry. Each 'notch' of rotation is 10 microns.
You can run the Printhead Alignment Gantry Direction special print to do an accurate alignment with this method.
I've printed spot white and contour cut in Onyx plenty of times... not with our S80600, but on our Arizona.
We don't stock white ink for the Epson so I'm afraid I can't test out this exact situation, but I'd imagine there is a solution.
Edit: This is with our FC8600. We don't have barcode...
Can you convert your file to raster and try to print that?
We get an odd issue every so often where our label machine will print odd borders around elements in a vector PDF.
Rasterising the entire job @ 300dpi and then printing solves it for us.
I read the title and immediately assumed "latex" due to the amount of heat they use during print which can alter the size/shape of vinyl.
The S60600 by comparison needs very little heat (or zero when I sometimes forget to turn it on) during the print process.
I wonder how the tension and heat is...
We love ours... very easy to maintain. Extremely easy to hit 021C, great reds and Kawasaki green isn't hard to achieve either with a good profile.

I'd probably use a low surface energy vinyl like General Formulations 201-HTAP. Once that stuff sticks for a few hours, it really doesn't like coming back off.
The 350/360 Arizona also uses the Toshiba CA4 print heads. That price is insane. We pay around USD$3200 for them in Australia directly from Canon.

S60600 is faster than 2 Mutoh 1604 @ 720x720dpi (29sqm/hr vs. 13sqm/hr each) so this is probably a better option than the S80600 which is around 18sqm/hr for same resolution.
We have the 80600, and don't find that is uses a lot of ink for the work it does. We have never compared it to the 60600...
