Try cleaning off an area with Isopropyl to see if it's old vinyl with plasticizer migration.
I would also clean off the encoder strip, because that was my first thought before you told me that other media works fine. Are you using different presets on the different materials?

Solventinkjet, Are you talking about running Versaworks as admin? Or installing the driver as admin? The problem that I see is that the SP300v connects as a USB device, not a network device and the USB driver is not compatible with Win10.

You can also turn off the OMAS and run the feed calibration manually. The OMAS can vary the feed distance throughout a print job. If you disable it and set it manually, you will have constant feed between print passes.

You also need to be careful about putting vinyl on top of some "High Quality" paints. In a painter's mind High Quality tends to mean that you can clean it off easily (besides not fading, chalking, etc.). This "easy to clean" quality can affect how well/long vinyl will stick to your substrate.
Did you disable antivirus, firewall and set user account control to Never Notify when you installed? Have you made an exception in firewall and antivirus for Omega folders? What version of Windows are you using?
What version of Illustrator and what version of Flexi are we talking about? Have you tried using EPS or PDF formats? Those are more universal than an .AI file.
